Martin Paterson converted Paul Hayes' cutback to put the Iron in front while Jim Goodwin scored with a right-foot strike from the edge of the area.
Burnley had started well, with David Unsworth heading wide, while Joe Murphy saved a Michael Duff header.
Murphy then made a good save late on to save Chris McCann's 30-yard-strike.
