Conference side Rovers took a shock lead in the 20th-minute when Francis Tierney converted from close range.
Doncaster goalkeeper Barry Richardson then produced a wonderful save to deny Martin Carruthers but he could do nothing to prevent Lee Hodges' crisply-struck shot finding the top right-hand corner of the net four minutes before the interval.
Scunthorpe continued to push forward and they snatched the lead in injury time when Carruthers headed home Andrew Dawson's cross.
But Steve Wignall's side refused to sit back and they scored a deserved equaliser just three minutes after the restart when Andrew Watson converted Tierney's left-wing cross.
However, Alex Calvo-Garcia had the final say when he blasted home the winner in the 61st minute.
